There is good info being provide for some of your problem in this string. Another issue can be the forward bandwidth of the system. During the 750MHz day the interstage padding never required more then a 2 pad, however as bandwith has increased over the years, you will start to see a hump/wave in your sweep starting around 600MHZ to 850 or more. This will let you know that you are hitting one of the stage amp with to much power. I have found it is normally the mid stage and will have to increase the pad from a 2 to a 4 for example.
As stated by Buffalo Chip, this units were not designed for the long cascade. Buffalo can correct me if I'm wrong, but I think SA made a unbalanced tripe that can be swapped out to help with your issue. It's been awhile since I have worked on the SA gear.
